You can delete you linux partitions and recreate new windows partition on the harddisk. Dunno exactly where it is but somewhere inside control panel there is a disk management utility. Select the second hard disk there and delete all the partitions on it, then create & format a new NTFS windows partition.
did you try Partition Magic? It is is able to make linux partitions so i believe its able to read them and format from Windows. (didnt try though)

Otherwise you might want to try a GParted LiveCD:

Start/control panel/administrative tools/disk management, then right click the drive to format, then do what you know. Easiest to do a quick format, then it will partition for you.

IMVHO you can use fdisk and just remove all partitions on this disk. Then create new.
