Who knows whether any given ninja exists at any point in time? But Samurai aren't necessarily the enemy of Ninja except in declaration of battlefield honour (Samurai says is honourable then does underhanded shit, Ninja just cuts your head off from behind).
A Katana is basically the Japanese equivalent of the English longsword – just being the preferred battle weapon of a class doesn't mean other classes wouldn't use them given the opportunity, and I'm pretty sure a Ninja would use anything at hand, even if it was a lightsabre.
